All this time and we are in a war today where one of our bases gets 110% destruction.

Has something changed, fully upgraded planes now get shoot down right away and are much less effective?

The destruction bug has been fixed, at least where it doesn't affect the outcome. It will still display an individual attack is >100%, but as for average destruction, it will be counted as 100%, so don't worry.
