I'm disappointed to hear that this is still happening. What happened to you is the same thing that happened to me several weeks ago. They claim to have a fix and are manually resetting the accounts (see sticky post in this forum), but it sounds like they didn't fix the core of the issue. I'm sure they don't want this to be happening either, but it is really frustrating for those of us who really enjoyed and played this game a lot. I'm waiting for the fix to be implemented to see what they do to compensate us. I usually don't whine about compensation, but these lost villages are a pretty extreme bug.
